Have you volt drop tested between battery and alternator? I wonder if you've got a bad connection of B+ at starter motor? I've had bad main feed wire (B+) between starter and alternator before too..... (volt drop when engine running proves that fault).
Alternatively, 2 pins go to PCM, the 3rd is from the fusebox. Try disconnecting PCM, then fusebox.
