I don't use and never have used the Ford IDS system but have used the older WDS system and i'm fairly sure you can do a relative compression test or at leat a power balance test from with in the tool menu.

With this option wouldn't or shouldn't they have been able to notice a specific cylinder issue.

Then move forward onto a mechanical issue such as a comression test.
