Lexus LS400 1994 - Left the key in the ignition - Fixed #Archived Message

we have an M reg lexus LS400 in the workshop - we unfortunately left the key in the ignition ( ignition off ) over the w/end and the battery went flat. We have charged the battery but the car is immobilised and wont communicate with the remote. ( everything was working prior to flat battery).We have checked the batteries in remote and even tried the spare remote. The handbook suggests that to realign you press on/off remote button for 10 seconds the press once to activate - still no comms. Does anyone know if there is something else we should be doing? any info much appreciated.
