Judder is normally caused by DTV - Disc thickness variation - not run out so check for that.
DTV is normally the result of run out or pad bind. which is why it appears a while after fitting, both of which you appear to have covered.
As said above, disc skimming equipment was standard for Toyota dealers and common practice to correct this fault, I think there preferred equipment was made by a firm known as M.A.D.
I will say that the occasional reoccurring judder issues we have had, have all been successfully fixed by skimming on the vehicle with a MAD tool.
