We've been in a similar place and ended up taking it to a dealer as we couldn't work out exactly what is supposed to be happening. They suggested that a new ecu would probably fix it! They didn't really know!!

Take my advice: disconnect the smart charge bit and disable the warning light. Otherwise you'll be on a hiding to nothing with a 12 year old Focus.
