I easily found the two locations identified by Dale on the UofM digital library under Michigan County Histories for Bay County. I found two interesting plates in the 1916 Bay County atlas by Monroe & Learman. Click the links in the following two paragraphs to see the interesting pages from this atlas. For those not familiar with this site, you can zoom in using Page Size. To get the most clear view, change the Format to PDF, then you can zoom in much more.
The first, pages 58-59 shows what I believe to be the original 1888 depot on the east side of Williams Street between Midland and John streets (Lake City block 6). This would be in the parking lot of the Mexican restaurant identified by R, Bedell. That depot was constructed by the Toledo, Saginaw and Mackinaw Railroad. In 1890 the Cincinnati, Saginaw and Mackinaw bought the line and leased it to Grand Trunk Railway of Canada.
The second, pages 42-43 clearly shows the 1913 freight and passenger depots at Water street and Saginaw, respectively. These were constructed by Bay City Terminal Company, controlled by GTW. This location and short line were abandoned in 1941.
