If the outside layer is waterproof, the tent can be used without a fly. (It must be, Mountain Hardwear makes excellent gear.) The main problem you will face is condensation. Keep it well ventilated. With a breathable tent fabric and a waterproof fly over head, the idea is that condensation can escape out the top and then be blown away from the gap between top of the tent and the fly. With a waterproof roof, the condensation has no where to go and will collect on the inside of the roof. Good ventilation will blow the condensation out before it reaches the top. Be careful about totally closing yourself in. Keep the vents (windows) open. Create air flow.
