Partial shipments should be handled by creating a new receipt that references the web sales order. After referencing the SO you can use the button SO ITEMS and select only the items that you want to fulfill. Then tender out by the appropriate web tender.
Most likely you've always used the RECORD SALE button to record web sales. That is an all or nothing sale though. Referencing the SO from a new receipt accomplishes the same thing, but gives you the ability to choose what is sold.
