There are lots of gram negative rod type of bacteria that can cause serious infections in koi. Different species prefer different water temperture ranges which means they are always present. Stress from over crowding, poor water quality, injury, parasite infestations, or the ocmbination of several of these will allow the pathogenic GNR(gram negatice rod) bacteria that are ever present in water and soil to start munching on your koi. I agree with JR that cultures of external infection sites rarely if ever give any conclusive findings as it is impossible to determine what caused the initial infection vs the rest of the bacteria that took advantage of a easy meal. For advanced systemic infections obtaining a careful sterile blood sample and sending to a lab for a culture and sensitivity testing can usually provide good specific identification of the primary pathogen/s.
However, these c&s tests take time and are beyond the average hobbyists ability. They are best performed by a fish vet or a very experienced fish geek.
Prevention by keeping your pond/filter system clean and your fish in uncrowded and healthy condition is much preferred to treatment with potent njectable antibiotics that can damage kidney and liver function.
