I think the best thing to do is reload the operating system. You can do this from a sequencer or midifile player. Remember to play it back really slowly like 20 BPM, as it is sys-ex information and it takes up all the bandwith of the MIDI cable.

It takes 1.30-2.00 hours to opload the operating system.
If you have a lot of user presets and patterns I would recommend to back them up on memory card, or just do a system factory preset when you have uploaded the OS.
