Well its been a few years since I built a T-90 but I'll put this out for discussion. Is it possible your trans is loose enough to have allowed the second synchronizer collar to move far enough to let the 3 synchronizer shift plates to pop out of position and jam the synchronizer collar. If this is the case, the trans has to come out to be repaired. Trying to force it will just do damage. Might be good time for a trans and transfer case overhaul and then add the shift protection plate under your cab shifter.
The issue isn't with the shift rods but in the transmission. I have disconnected the shift rods and the transmission is still stuck. I have tried jarring the arm counterclockwise but it won't release. I'm hesitant to "jar" or bang on it harder but I don't think I have a choice. Does anyone have any other ideas?

The root cause of your problem may be the shifter part you think you need. If you already disconnected the shift rods and the transmission won't shift, your problem is now inside the transmission.
Because this happened shifting to second gear I'm thinking your best option is try there. Rotate that arm counterclockwise. The jarring effect of a hammer may be your best option.
Disconnect the shift rods or not the place it jams is the shifter.
