Hopefully this problem will be solved automatically in the upcoming version. Since large parts of Medusas code is being replaced and updated, the likelihood of your problem occuring will be much smaller due to an improved handling of the ongoing searches. Until then you could try to pause Medusa and shut it down when you see that all the search, thumbnail and download threads are paused or idle. It's only a workaround but may help you somewhat at least.
