We are going to add a database to Medusa in the future where we can store e.g. visited URLs as to avoid revisiting them (until they have changed).
In order to be completely certain that a file on a server already exists on the hard drive we must compare them. This means that we must completely download the file anyway.
There are some alternatives to this that does not require complete downloading but may generate a certain amount of duplicates.
We havn't yet decided on which strategie to use. Maybe we'll let the user choose how to identify duplicates in the current project.
Before this is implemented we will release a version of Medusa where you can save your project and continue on it later. This way you won't have to start all over again and may also reduce the number of duplicates.
