Hi hollydaze,
For the reasons listed in other posts, many nonprofit incubators do not charge the "incubating" nonprofit a fee. Rather, these centers charge fees for membership, workshops, or other services. They also apply for federal and/or private grants and major donations to offset expenses.
Being a nonprofit incubator is like being a venture capitalist with the great exception that the foster parent organization does not benefit financially from the nurturing of a fledgling org.
