I don't know about the fee you would charge, but I do see potential problems in fund-raising. You will be serving as a conduit for these organizations and requests to foundations will be submitted under your name, since it is your organization that has the 501-c-3 status. It may complicate your own fund-raising in the future, because even though your proposal will make clear that you are a conduit and funds will go to another organization, the foundation's records will show that the grant went to you. If your organization would then want to apply for a grant, it may not be awarded because the record will show you were a recent recipient.
