Kalamazoo had the Chicago & Kalamazoo Terminal, which was taken over by Grand Trunk. It had a mostly north-south alignment and never completed its full projected route to extend westward on the north and south sides of the city. Nothing still in service, although there is an active siding to Arvco off the former PRR at Gibson St that originally came off the C&KT line.
Muskegon had the Muskegon Railway & Navigation company, also taken over by Grand Trunk, running from the car ferry dock on Muskegon Lake east and then north through Muskegon Heights. Some track is still in place from Henry St Yd to Nugent Sand but I don't know if they use this now as I believe Nugent is shut down.
NYC operated the former Kalamazoo-Grand Rapids interurban tracks in Grand Rapids as the Grand Rapids Belt. Running south from the west side of downtown to Kelvinator. I think there may be a siding or two in the Padnos scrap yard downtown that are still in use, but if so the days are numbered.
